ISIS handles PI and PHA spectra equally well (since they have the same format -- "OGIP standard Type I PHA"). ISIS also reads ASCII files and "OGIP standard Type II PHA" files. Most of the file input problems I've seen have been caused by either ARF/RMF grid mismatch, RMF/spectrum mismatch or by an invalid RMF grid. Invalid RMF grids regularly cause problems (meaning grids which are not monotonic, which have overlapping bins, or which have bin edges which are not valid floating point numbers).
