Thanks for the info.  I did the steps:

Calculate CC-mode Times of Arrival 
Apply Barycenter Correction 
Apply correction for binary period of system
Create a Phase-binned Spectrum


The correction for binary period was done using idl and it is possible
that we skipped some header information that made isis object to the
spectra although Sherpa was happy.

At any event the solution suggested by Phil Kaaret and Craig Henke did work.
