ISIS doesn't actually "subtract" the backgrounds - but it does use  
them in the fits.  If you add:

Isis_List_Filenames=1;

to your .isisrc, when you do a list_data, you'll see that the  
background file is there.

(Note to John Houck: You should really make that the ISIS default.

ISIS has never been big on pushing backgrounds to the forefront  
(another legacy of its gratings heritage).  It's always treated them  
properly, but it's never been big on listing them and taking care of  
them in the plots.  Hence my plotting routines that I wrote.  Use  
those (if you still have your MIT account, grab them from my account.)

Of course, you can also skip adding the pha files outside of ISIS, and  
just use combine_datasets instead.  My plotting routines handle that,  
too (at least for the combined HEG separately, or the combined MEG  
separately - I still have a bug in getting the combined HEG/MEG work  
properly for unfolded data).
